Omitting www

During honeypot creation, does it matter if I use "www." when I add the name of the web site? For example: "www.site.org" and "site.org". I ask because some of my sites strip the www via htaccess but some of my older honeypots were created with the www prefix before implementation of the htaccess rules. I doubt this will screw up the script in any way, but I'm just making sure.
